Download entire datasets in one go?!

Postby twophoton » Fri Jun 05, 2015 12:58 pm

Hi,
I had a crash of my local Drobo RAID system but luckily had everything in OMERO..... :D
That´s the good part.
Now I am trying to retrieve all of my data for 4 full years (the rest was found on an older backUp), but cannot find how to retrieve/export/download entire Datasets (in my case these are entire experimental days) in one go, preferably into one folder, so I can copy them elsewhere.
If this might sound like a stupid/simple question - I excuse already at this point.
Any help/advice appreciated.
Best
Peter

Hi Peter

Assuming you're running the latest version of OMERO the easiest way is to select all the images in the dataset e.g. in the webclient, and select Download (see http://help.openmicroscopy.org/export.html), which create a zip file with all the images.

Alternatively you could script it in Python (see for example https://gist.github.com/manics/5720713).

Hi Simon,
(1) there is no export Icon (MacOS) but "only" a "Saving Option".
I choose around 1000 Images and the screenshot attached shows which options are possible. As you can see, the OME-TIFF Export is greyed out ...... that´s one of my problems :-(

Hi Peter. If you click Download it should download the images in their original format. If it doesn't work in Insight could you try in the web instead?

Another quick question, Peter: how much data are we talking about here? Both in terms of number of images and the raw (giga)bytes that you're looking to recover.

Thanks,
~Josh.
